System backup is basically C drive. Everything you need to boot the OS, including the whole C partition.
If D is a partition on the same physical disk and you want to backup that data too, you can choose Disk backup (that is C+D together) -
So the files were in the backup but not shown in Q-dir.exe? Maybe there is a problem with Q-dir / rights on your PC.
Check if the files exist in the Explore Image with Command Prompt (cmd.exe run as administrator) and then type this comma… -

But you want to clean (totally erase) the disk connected to USB?
You can do that in Windows itself:
Start a command prompt (cmd.exe)
Type in:
>Diskpart
>list disk
Try EasyBCD (free), Edit Boot menu -> Skip the Boot menuPartition Backup of D : makes a backup image of your D drive.

Maybe windows.old, the previous version of Windows10 kept for a few weeks after a big Win10 update. Use any other file explorer, like Q-dir.exe (tip!) or Windows cmd.exe etc. Run them as administrator and it will work.
