Dell Disk Doesn't clone to SSD correctly

I have cloned a Windows10 disk in my Desktop to SSD 240Gb with BackUpper - no problems works great.  So I decided to clone the disk in my Dell Inspiron 15 series Windows 10 64bit home (2Tb) disk to an SSD.  Prior to starting this the Windows 10 crashed BOSD!  (Though the partitions were strange).  So Dell provided me with an Windows 10 ISO file and I rebuilt windows from this.  I then had the disk with 100Mb EFI - 1861Gb boot, page primary (C:) - 1.76Gb Recover.  So via SATA cradle I cloned the Dell Windows 10 disk to the 240Gb SSD.  But the disk then has partitions of 100Mb NTFS mounted - 16Mb RAW - 223.46Gb Unallocated.  I did select the option.  The only option I used was Align partitions for SSD.  As the disks were different size I didn't use the sector by sector.  I didn't thnk I need to arrange the partitons before cloning I didn't do this on my Dell Desktop and that worked fine.  I am new to using Backupper to clone to SSD.  Any help would be welcome
